The settings window is where you can configure the options for MeGUI that don't fit anywhere else. Here's a rundown on what they mean:

Main tab
Main Settings
- Default priority: The default processor priority that all jobs run at. It's generally a good idea to keep this as low, otherwise you will experience delays when using your computer at the same time, because the encode job will take up CPU that you need.
- Acceptable Aspect Error (%): Allows you to configure the maximum acceptable aspect error when resizing in the Avisynth script creator. See aspect ratios for more details.
- Acceptable FPS rounding error (bitrate calculator):
- Samples between audio progress updates:
- Use advanced ToolTips: Uses tooltips which allow richer descriptions for settings (probable example - x264 settings window).
- Open Preview after AviSynth script selection: Refers to the main window. Meaning is obvious.
- Delete Output of aborted jobs: Aborted jobs contain incomplete (and invalid) output files. This tells MeGUI to delete them automatically. This option is recommended.
- Force Video File Extension for QT compatibility:
- Process queue on application startup:
- Autostart Queue: Tells MeGUI to automatically start the queue when a job is added.
- Delete completed Jobs: Tells MeGUI to delete those jobs that have been successfully completed, so that the queue doesn't become too long.
- Delete intermediate files: Some jobs, like mux jobs, AutoEncode jobs and One Click jobs, create many intermediate files. This option tells MeGUI to delete them when the relevant jobs have completed successfully.
- Open Progress Window: Tells MeGUI to open the little progress window when a job starts. If this is off, then you can always open it manually by using the View menu in the main window.
- Reset All Dialogs: Resets all of the 'Don't show me this again' dialogs so that you see them all again.
- Configure Source Detector: Opens the Source detector configuration window.
Default Languages
Lets you select the language of the audio track selected by default. This means, when a DVD is opened and there is an audio track with the language selected here, that will be chosen. You can also select secondary language if the first one is not available.
Default Output Directory
Lets you select default directory for job output. If text field is blank then the feature is disabled. The "..." button opens folder browse dialog for selection, and "X" disables the feature.
Extra config tab
Automated Encoding
- Number of passes: Sets the default number of passes to do in an automatic encode job (created from the AutoEncode window or the One click window). This is only relevant in target bitrate modes.
- Overwrite Stats File in 3rd pass: Only change this if you know what it means.
- Keep 2nd pass Output in 3 pass mode: Only change this if you know what it means.
- Always mux mkv encoding with mkvmerge:

Optional output extensions
After encoding
When encoding is finished MeGUI can do one of things: Do nothing, Shutdown, close MeGUI or run command, which runs command entered in the text field that can be edited when this options is selected.

- Set the Form "Always on Top":

Auto Update
- Use AutoUpdate: If this is turned on, it will check for updates in the background when you open MeGUI.

External Program Settings tab
NeroAacEnc Location
If you want to use Nero AAC encoder then set here the location of its executable (normally its "neroAacEnc.exe") by means of "..." button. "X" button clears previously selected file path.
DGIndex Tools
- autoload VOB files incrementally:
- Auto Force Film at: Allows you to configure auto force filming in the D2V creation stage. If you don't know what this means, leave it alone.
Temp Directory for MP4 Muxer
Misc
- FFMS Thread Count:
- HD Streams Extractor: select default tracks: When in HD Streams Extractor window an input is selected this options causes selection for extraction of tracks marked as defaut in input source.
- X264: enable 64 bit mode: When selected MeGUI uses 64-bit version of X264 for encoding into h264 codec. Requires 64-bit OS.
